Scotland's Ryan Porteous was sent off before the break for a dangerous tackle on Ilkay Gundogan inside the area.
In the second half, Germany's dominance continued as substitute Niclas Fullkrug extended their lead.
Although Scotland pulled one back through an own goal from Antonio Rudiger, Germany's Emre Can sealed the victory with a curling effort into the bottom corner.
